Can a merger happen between adjacent lots, same owner one in City the other in County jurisdictions? If possible, I am assuming the vehicle to use would be a parcel map since different agencies have unique requirements when dealing with mergers. What about building/zoning, could you build a structure across city/county limits?

This would be an interesting process. Lot merger ordinances are adopted by local agencies, and are subject to conformance with their respective General Plans. There are provisions for Cities to comment on development within their Spheres of Influence, but I think approval needs to be within its jurisdiction.

Normally, an owner would annex the unincorporated parcel into the City limits. That's a lot of effort for a single structure.

Merger is exclusively done under the subdivision map act. I agree with Warren as to annexation.
